I love Megatron, especially the Megs from the IDW comics. He was originally a calm good guy before turning dictator and tried to become good again at the very end after losing the war and everything else. I like stories of redemption for characters who know that they're irredeemable and who have to pay for it eventually but try to make up for their evil deeds before facing their punishment.

Alexis Kerib fascinates me. Not sure if he counts, since he's technically a weird alien entity that happens to look like a mecha, but he's not organic for sure.
He is one of the rare cases where an anime director has written a faking, manipulative villain right IMO. His attitude reminds me a bit of the AI Morganna from .hack, who also happened to manipulate a lonely, depressive character by playing the role of the close friend while validating self-destructive behavior for a secret, personal greater plan.
I think he is a bit like how people imagined devils like in the past. They come to desperate souls and manage to give them what they are longing for but eventually use them for their personal game.
That aside I just think that he's pretty cool and rebellious and I love his badass triggeresque design.
